I am working on the expression analysis of 2 transcription factors. One of the genes is expressed at very very low levels in all tissues, anywhere between 10,000 to 15,000 fold lower than my house keeping genes. At such low transcript levels, can a gene be functional, i.e. be translated into a functional protein or is it just a PCR artifact. Also since I am at the detection limit of qRT-PCR (~32-35 cycles), what would be the best way to determine the subtle differences in expression patterns of this gene if it is real expression at all?

The exon spanning primers used have been tested for amplification efficiency (between 93 to 100%) and specificity by agarose gel electrophoresis and sequencing and melting curve analysis and all show expected results.
