I have recently submitted a paper for publication. The Editor made so many suggestions and ask me to correct it accordingly and re-submit from my institutional address instead of editorial manager.

I once contacted an editor about whether a paper of mine might still be publishable in his journal, even though it fell quite a bit short of their minimum length requirement. He replied saying "maybe", and asked me to send it to him directly, rather than use the online submission manager, so he could more quickly give me an answer as to its suitability for consideration. I received his answer in short order (unfortunately it was "no"), but he had kindly spared me the uncertainty of a longer wait that would've resulted with the online system.
Hope you are aware of predatory journals and this is not one of them. Also, make sure which you received is not a scam e-mail. Sometimes, editors make suggestions in editorial screening, if the manuscript looks good, but includes minor failures which can be improved easily. Usually, this happens before sending the article for external peer-review process. However, resubmission can be made through the editorial manager system. Perhaps, your editor may face some difficulties while tracking resubmissions through the system or another technical issue may cause this. Therefore, I do not think there will be any harm if you make your resumbission by your institutional e-mail. Further, check whether your receiver has a legitimate e-mail address.
