In my petri in which I can identify my colonies harbouring the plasmid I propagated, I saw some colonies red and yellow (sometime even black) growing in the same petri. They grew with delay compared to my colonies.

By a brief search on google, the red ones could be S. marcescens. Could it be?
Hi, could be but as ampicillin is working mainly against grampositiv bacteria, however also against some gramnegative rods (like S. marcescens). Have you done a microscopic phenotyping? If you want to be sure, perform PCR and sequencing of the 16s rRNA, way faster than some general steps to differentiate bacteria.
I didn't do microscopic phenotyping because we are a Biol Mol Lab, so we haven't the know-how to do this analysis....moreover it is out of our scopes.
So, if I want to know the phenotype of such colonies, do I have to extract RNA and then amplify 16sRNA and sequencing it?
Not too sure about the uncolored colonies but the red one may be Serratia marcescens, which is naturally resistant to ampicillin.
