I preserved my water samples (obtained from plant rhizosphere) at 4 °C two years ago that were contaminated with sulfamethoxazole and trimethoprim. I am wondering if I can still use them to monitor the concentrations of both compounds or they might have been degraded? Can you comment on analytical perspectives?

I would expect every non sterilized water containing sample to show microbial or algae growth after two years at 40 C. Especially if there are organic components in the water. This might/will affect the levels of drugs present, you can not be sure about the amount and the route of metabolism/ degradation.
So my advice would be, do put effort into it, if you are interested in the degradation proces as such, forget about relating it to the original situation.
