I am planning to use a dump channel, likely with a dye such as APC-Cy7 to exclude dead cells and cells not of interest e.g. CD45RA+ cells.

I am not sure whether or not I need to add this flurochrome to the compensation matrix or not, and generally, at what stage in the order of gating / controlling should I exclude the dump channel?

I imagine that if I have a decent negative and positive peak for the dump channel flurochrome, I can draw a gate for the -ve on a histogram and then apply that gate to all of my samples (essentially making it a NOT APC-Cy7 gate), and then from this gate i can put information into the compensation matrix.

I am quite confused, any help would be greatly appreciated!
