Gene of my interest has exactly similarity to pseudogene.Can i still design the real time primer in same region,my question is do pseudogene will have impact on the detection original transcript levels.
In some cases pseudogenes won't interfere with your qPCR analysis, and that is when the pseudogenes are not transcribed. However, chances are this pseudogene is transcribed, so it can affect your real time based assay, but only can not be translated into a functional protein. That being said, when you design qPCR primer sets, try to target the regions that make the pseudogenes "pseudo", i.e., aim at the difference between the g.o.i and its pseudogene.
