Protein reduction in cells transfected with scramble RNA ctrl sequence?

After 48hrs I do pr extraction from n2a cells which had been transfected with lipofectamine+50uM scramble RNA ctrl previously. The phenomena has been repeated so that I see a bad reduction in my pr of interests in these samples in comparison with non transfected ones, so I cannot rely on them as my ctrls.

Why do such things happen? I've changed my scr sequence and there's no difference.

I appreciate any guide about this annoying issue.

Moreover I would appreciate sharing the protocol with me to use with for RNA oligo transfection (the transfection method, amounts, cell concentration...)
