you can perform SDS-PAGE for fractionation and followed by in gel digestion with trypsin. take the fractions and perform LCMS analysis and label free quantification

Hi Bassel. That is not what I mean. I have 2500 proteins from seminal plasma and more than 10000 proteins from plasma. I just to hear is there any smart way to compare these protein list.
