You're trying to map the carbohydrate or lipid itself?

It is basically performed by designing peptides (pepspots, of ELISA for all peptides separately) for a full length protein to get precise region. But if it is a carbohydrate or lipid moiety, first you can deglycosylate your protein (kits available) and see if it is still recognisable by antibodies, similarly, remove lipid moiety from protein (if it is a bacterial protein, usually it is terminal residue; express it without lipid) and test the antibody reactivity, just by ELISA. If deglycosylation and lipid removal has no any effect in antibody recognition then go for peptide mapping.

thank you gladys for raising this topic I am too looking for a method to do epitope mapping for my monoclonal antibody . @ walter can you please give some details on the phage display methods.

Walter: thank you very much for your suggestion I will look for phage display. My comment now is focussed to the possibility to find a method for epiope mapping in the case my monoclonal antibody were recognizing specifically the carbohidrate or the lipid. Also, I need consider, the protein recognized by my monoclonal antibody is a membrane protein and aslo the method should be able to detect the conformational epitope. While I get a method by phage display, please advice me: Do do you believe I can detect my epitope (with the conditions before described) using a method as mass spectrometry (FTICR-MS) Fourrier transform ion cyclotron resonance mass spectrometry. My doubt is: I don´t know if that method is able to detect the antigen, antibody complex in the case the epitope be the carbohidrate or lipid (reference: J of Mass Spectrometry 2008 43: 185-195.
