I'm trying to figure out why certain nuclei in a population (in culture) might not be staining with DAPi. I am treating the cells with Leptomycin B to stop nuclear export of proteins in order to demonstrate if my protein is entering the nucleus transiently or otherwise.

By immunofluorescence I can see certain cells within the population that stain strongly positive for my protein in the nucleus, however in these cells there is absolutely no evidence of DAPI staining?

A few details:

- primary and secondary are applied first followed by DAPI

- Cells do not appear to be apoptotic/ necrotic, there is no nuclear blebbing or shrinking of cells and cells appear normal otherwise proteins are expressed throughout those cells and actin looks good - although I have not done any direct staining for apoptosis/ necrosis.

- Cells positive for DAPi have low levels of nuclear protein staining.

Any thoughts/ comments?
