You can choose plant species from Ensemble Genomes. However i would suggest learning linux as you may need a lot of computer resource for genome synteny and high resource computers have linux as OS and not windows

Circos is a saviour. It's fun to learn it and a great tool which has extreme utility. The only difficulty is that it only plot the things you tell it to. So to make a synteny map, you have to provide it already calculated data.
