I have list of ~3000 geographical locations from various parts of India. I want to find out their Latitude and Longitude co-ordinates. I want to know if there is any tool / software that will together find out the co-ordinate and put the location on the map.

Google Maps has the most reliable and accurate database for geocoding (assigning lat lon coordinates to addresses). Here are instructions for their API: https://developers.google.com/maps/documentation/geocoding/intro
QGIS is maybe a simpler solution (https://www.qgis.org/en/site/forusers/download.html - install version 2.18). You should also install the plugin called MMQGIS to easily geocode a list of locations in CSV format. Not very clear what do you mean by 3000 geographical locations. Are these toposheet locations? GPS locations? While you can use any of the tools described above, be aware of the datums and projections involved. Google Earth for example uses WGS84 as datum. Toposheets in India are made on Everest Spheroid. You need to convert the locations to the datum and projection you are plotting on. The common mistake people make is to use ellipsoidal lat long heights obtained from hand held GPS on toposheets in the field without any datum conversion. If you are collecting GPS in the field stick to Google Earth. If you are using bearings in the field to locate yourself, use the toposheet. However, remember that toposheets (unless made on a digital platform to begin with) are typically analog while Google Earth and GPS are digital. So the choice is yours! But don't mix them up. I am sure you prefer using your digicams to the old film spool based cameras though!

So you hope to physically recognize your sample location on a map from memory? In that case your best bet is Google Earth. Keep zooming in till you recognize your sample location from features in the imagery and point your mouse at the location and read the lat long location from the display at the bottom. Good luck doing that 3000 times!

I think you are asking about how to transform a coordinate system here.
There are lots of available software who can do that kind of task.
for example if you familiar with GIS desktop software (ArcGIS, QGIS, Google Earth), you can work with any kind of coordinate system. as long as you know the origin coordinates of your spatial data .

you can make a data base with your points in X(longitude) and Y(latitud) coordinate locations and use georeferencing tools in ArcGIS 10.1... Its very simple...

I reckon using Google Earth is the best bet. Also typing into google.com - 'lat long finder' and span into the area of your study will help since you don't have the name of the places. 3000 times is quite a lot but I don't think there is any easy way out.
Can you send 100 samples of your data to better understand the problem? Do you have X,Y coordinates in another coordinate system or projection? Do you have names of nearby features? How do you know where are your samples from? Best Regards.
