I am interested in studying the gene expression changes associated with hpv-16 in an human cell line but would like to have a control cell line as close as possible to the infected cell. I know these experiments have been done but I am wondering if these cell lines would be available somewhere .

I think you can use SiHa cervical carcinoma-derived cell line.
I am not sure the preceding answer is correct:
to the best of my knowledge, there is no version of the SiHa cell line without HPV-16 as the cell line was established from a HPV-16 positive cervical squamous cell carcinoma:

However you can find a recent paper concerning the FaDu cell line where they have established a version of the cell line with HPV-16 E6 and E7:

Depending on what you want to do, using cells with E6 and E7 "only" could be great or very misleading. I don't think we can answer your question sensibly without knowing your goals. For other types of HPV, such as 18 and 31, it is possible to introduce HPV episomes into normal human foreskin keratinocytes (Ker4 cells) to obtain, for example, Ker4-18 cells. However, the virus essentially transforms the cells, so only you can decide if the infected cells are close enough to the parent cells for your purposes. See:
