Are you looking for secondary structure of double stranded DNA (3'UTR)? Evaluating the function of a SNP in the 3'UTR region regarding creating/eliminating a microRNA target site might be different from DNA secondary structure.

There are websites to predict microRNA target site inside the 3'UTR but this is independent from secondary structure. Have you used www.targetscan.org?

I have been using it since 9 years ago and it works fine predicting microRNA target sites on 3'UTR of genes in various species. Hope it help.

You can use "expasy" site for predicting secodary sructure, as well as to predict miRNAs target you can use mirWalk3 data base.
