The Institute of Chemistry and Biotechnology at the Zurich University of Applied Sciences (https://www.zhaw.ch/de/lsfm/institute-zentren/icbt/) is very acitve in that field. We published diverse papers about modelling flows in bioreactors using ANSYS Fluent, one open access publication can be found here:

The EPFL in Lausanne (working group of F. Wurm) did a lot of work related to shaken bioreactors as well, and they were using ANSYS Fluent, too.
The IBVT at the university in Stuttgart developed different CFD models and multi-block models to describe the substrate consumption in industrial scale bioreactors, but I think that they used an in-house code (not sure). You might want to look for Prof. M. Reuss and Prof. Henk Noorman for publications.
There are many other groups in Europe, for sure, but those three came into my mind first...
