no probelm at all. you may linerize your plasmid anywhere outside of your donor template sequence. Some people even do not bother to linerize though the efficiency could be lower.
Thanks. Well, I was once suggested by a reviewer that I should remove the sticky ends capped on the flanking arms. Yesterday, a colleague warned that he had a bad experience to leave 20bp residue at the two ends, which lead to the failure of homologous recombination...
