I have sequence with a novel mutation at a particular nucleotide position within the gene encoding sequence. How can I submit this particular sequence to GenBank and obtain the accession number?

submitting of single sequence is pretty simple, there are several ways to do it. You can find detailed inscructions in this handbook: http://www.ncbi.nlm.nih.gov/books/NBK51157/
Particularly, if you"re not familiar with sequin or other Genbank standalone tools, you can use BankIt, which is a WWW-based submission tool with wizards to guide the submission process: http://www.ncbi.nlm.nih.gov/WebSub/?tool=genbank
I think what is the submit a whole new sequence to the database and if that is the case, NCBI have several tools to submit sequences to GenBank. Here is a link with the information to do so:

Most of them use wizards to guide you through the whole process. Once completed the process you must either send the generated file or direct submit the sequence, and after few days of validation by their staff, you will reveice your accession numbers.
Dear Karel and Erwin thanks for your comments.I am familiar with Bankit but I had previously used it for submitting previously reported sequence. But my query is regarding submitting a sequence with a new mutation. Can I use Bankit for the same?
I don't see the difference here, if it's single sequence that meets the GenBank Sequence Submission Policy then there is no reason why you should not be able to submit it using BankIt. If you're not sure, you can contact someone from GenBank staff, they're very helpful and can guide you trough the submitting process.
But If we have point mutations in the same sequence which is already submitted to the GeneBank then?
