If you had access to Ansys Fluent, you can edit the mesh by Fluent and convert the internal walls to "Interior" and then save the .cas file in ascii format. Then you can convert the .cas file into OpenFOAM via fluentMeshToFoam or fluent3DMeshToFoam (second command for 3D mesh!).

You could define the internal faces as AMI (interfaces) having in this way multiple domains, or you can create separate meshes in Fluent, convert them in the OF format and merge them with the command merge + stich meshes.

After using stitchMesh you will see the boundaries are still present in the boundary file bu they will contain 0 faces. You can just delete them from this file in this case (don't forget to change the number of boundaries at the top of the boundary file).

I tried using cyclicAMI but am getting a lot of errors when I use stitchMesh for eg., duplicate points present

I am facing a very similar question. I followed the instructions from this link:

http://openfoamwiki.net/index.php/Howto_importing_fluent_mesh_with_internal_walls and achieved OKAY mesh from the checkMesh utility.

My question is what boundary conditions should I use for the new walls created after using splitMesh for the parameters p, U, k, omega and nut.

One gentleman suggested that I go to Fluent and change the internal wall to 'interior' and then import its case file again. In my case, the problem is, I don't have access to the old case file anymore.
