Why don't you model them as empty regions? I mean, regions of space without material. You can define them as geometrical entities, by creating partitions of your model sketch (part module of Abaqus CAE).

The way to go is, to delete elments, if you realy need zero stiffness. Parts have the problem, that CAE hates a lot of them. Mesh your problem, and delete the elements, where you have a void.

Alternatively you can study what the effect is, if you reduce the stiffness. I think 1% stiffness should run stable and represent your behavior very good.

Does it matter if creating the voided geometry part first, and then meshing it?

You mesh a part without voids, to avoid the complex geometry. In a next step you adapt your mesh.
