Hi all,
I have 2 .stl files which are 2 organs of the inner ear. They are segmented from CT slices and exported separately as 2 .stl files.
Some parts of the 2 organs should be contacted physically and they should share the same surface in the following Finite element modeling. However, they are 2 separate stl files, and the 2 surfaces are crossing with each other at the boundary. Is there any way to merge them together with suitable software and method to let them share the same surface at the desired part?
The sketch is attached. The stl files are 3D surfaces, and the sketch is the cut plane of the model to illustrate our problems. Thank you very much.

You might want to use the following tutorial on labeling image regions from skimage:

First transform the label set of your mask to binary. Then, if the organs are garanteed to make contact, the regionprops function will return them as one single region. If they're split, however, you might want to iterate over the list returned by regionprops and merge them manually.

Yes! We generated the stl files from Meshmixer exactly. I am wondering if the Meshmixer can generate meshes for the finite element modeling? Because I need the mesh divided into several parts or components, or the FEM software will regard the whole mesh as a single component and I can't apply different material properties to every component of the model.
Ke Zhang to the best of my knowledg, Abaqus and Ansys as FEM packages can handle parts.
I would recommend using TetWild tetrahedral mesher, which is able to conformally mesh stl parts potentially overlapping. The output from mesher is gmsh file + part label field.
