As we compared between two groups with aid of Principle Coordinates Analysis (PCoA), will the comparison be based only on the value of each coordinate (C1 and C2)?
Hi Ayoob, I can give you some advice to interpret your PCoA, but can you describe the dataset and the software you used to make it ?
It seems that your two groups cannot be discriminated each other with this ordination method. However you can test it with a permanova test.

This PCoA is for MSL results using MSAP technique in maize inbreds and their F1 hybrids. Simply, its describing the methylation level in the genomic DNA of the two populations, F1 hybrids and their parents.
