I have a protein that is 14% sequence identical to a template protein. BUt i known based on low resolution structure that their structurally very similar. I want to use the high resolution PDB as template to model this protein. But SWISS-MODELLER and RaptorX gives my only partial are unrealistic structure since they try to to do a sequence alignment before model building.
Any suggestion in this regard is welcome!

You can try ITASSER server , it uses multiple threading approach for protein structure prediction...It provides good quality models....

You can also used multiple template modelling using MODELLER
