I want to start a new project about swimming crab demographic evolution, and some specialists suggested some modern ways to get that information, and I read about SNPs and sound like a very good way to get this out. But I don't know how much it will cost if I have access (or... maybe) to the system EP1 of Fluidigm.
I have no experience with the EP1, but with the Biomark system, and this should not change the price at all, beacause the chemistry and the arrays are identical. In Germany (and lab consumables are a lot more expensive here than, for instance, in the US) it is roughly 6-8 Euro per sample (individual) and 96 SNPs. There are also reusable assays that might make the analysis even cheaper. However, consider that the number of SNps are limited using Fluidigm genotyping assays (48 or 96 SNP arrays), so for landscape genetics or similar fine scale population genetics you have to consider using several 96 SNP assays, with increasing costs. In addition, you have to design and order arrays and establish the system inially, which are probably similar costs and effort compared to a well-running microsatellite system.
Let me briefly add one thing: Vickram is partially right ;-), the Fluidigm system is preferably used for thousands of samples (low running costs); if it is only a few hundreds or so, I would go for NGS-based technologies (RAD sequencing, Genotyping by Sequencing). Here, the costs per sample are higher, but you have no costs for system development (the SNP identification is identical with the genotyping here) and you get a super-high amount of genomic variation.

Then you should know:
-How accurate you have to be
-What is the question you need to answer
-Do you have to separate maternal/paternal origin…
It may influence the price …
