doesn't it affect the statistical analysis?? I mean I can say the population isn't in HWE and still do the analysis as usual?

Dear Javad

If genotyping results dont compliant with HWE , something goes wrong with your methods (regarding sample size and data interpretation).

As you may know if genotypes of all study participants (case+control) are not consistent with HWE, you should interpret your results with caution.
