I have done experiments on enzyme production and optimization of production parameters like temp, pH, ...etc. Now I have to optimize the significant parameters by using Response Surface Methodology. How can I done it in MATLAB or any other software? Can any one help me by explaining it in detail/ step by step in MATLAB or some other software.

You can use R package rsm for response surface methodology. The R package rsm can be get freely from given links.

Have you run the response surface already? There are a lot of programs you can use to optimize a response surface design. Essentially, you take the regression model you generate from the RSD and you can use something like Microsoft Excel to optimize it.
If you have not run your RSD yet, then you can use R, which has a significant learning curve and can have a significant downside. (A lot of the packages R uses are not well suited to every computer and do not get updated quickly.) An easier option is to use statistical software like Design Expert or JMP. With both of these software programs, the companies have consultants that can help with both the design and analysis of your experiment.
They will also ask important questions when designing your experiment like, How many samples can you run total? In a day/week? Are there constraints on your design, like do you use well plates or need to make a "total volume" among a couple solvents, etc.
Use Minitab or Design-Expert (any version) to use RSM. Go through some articles involving optimization using RSM to know more about it.
