I run the same GC/MS condition for 40 different fecal samples to analyze VOCs. Now, I have 40 chromatograms and I want to find the profile of VOCs (common in more than 80% of all fecal samples).
I use deconvolution software called AnalyzerPro from Spectral Works. It works extremely well for this kind of problem, and is very user friendly. You can get a trial download to check that it will solve your problem.
Alternatively, if you seek for an open-access soft, have a look at XCMS. The online version is pretty user-friendly as well. There are predefined templates for different instruments including GC-quadMS. You may have to modify a bit the parameters to get good results.
But first, check if the software controlling your machine have a deconvolution procedure integrated.
