You can try Native Biomass sucrose density gradient separations by centrifugation to separate high molecular weight components.
The question is what you want to get rid of. If it is only membrane activity, the lazy way is to mechanically disrupt the cells and use ultracentrifuge to pellet the membrane fractions, then use the supernatant for analysis.
