Our core is deciding between the purchase or lease of a Thermo Q Exactive or Waters Synapt G2-S. I wanted to get feedback from the community on personal experience using the two instruments on their strengths/ weaknesses and capabilities. Our applications are mainly Protein ID and comparative proteomics and my feeling is that the HDMS IMS capabilities of the Synapt G2-S along with MS[e] analysis will provide greater protein ID's opportunities for analysis of PTMs. Our other major application is deuterium exchange mass spectrometry and the IMS capability allows separation of overlapping peptides, the system also comes with specific DXMS software for analysis of the data. Any personal experience with the two systems on a comparison or performance level would be greatly appreciated since we'd like to make a decision soon.
