I need to pre-treat the cells with drugs for several hours, then I am going to do the transfection with a serum-free medium using lipofectamine. The drugs will be added back after transfection (change medium with serum), so my question is, during the transfection process, do I need to keep the drugs in the medium or remove it?

There's not enough information to provide a helpful answer. We don't know what these drugs are, or their mechanism of action, or how important they are to be skipped during the time of transfection. Because we don't know what the drugs are, we can rule out that they would interfere with transfection (Hidroxychloroquine would).
Certain drugs may interfere with formation of nucleic acid:lipofectamine complexes and decrease your transfection efficiency so you better pre-test a sample with or w/o drug to see if it effects your transfection. If not affecting, then you can add the drug during transfection. Also, you say you will use serum-free media during transfection. If serum-free media is not obligated, you don’t need to change your fbs-media containing drug as it is only a few hours of culture, and you may just directly add transfection mix on cells with drugs. Usually serum-free media is only required during preparation of transfection mix and not necessary during transfection, especially for overnight transfection. Hope this helps!
