Could you automate this wirh "virtual" dyes (chosing the correct or best wavelength of light, combined with a high but not expensive CMOS attached to a stepper motor which would examine in "layers" perhaps at different wavelengths in an automatic fill and flush cm2 sample container. You would get a multiple "stained" (or use reservoirs of stain and an automatic cleaner). The results would be a 3-D image of a set quantity to infer concentration, and use a Nvida Orion or even less a 380 Cuda core with a training set of a bunch of good bad snd ulgy samples from the various data sets (wirh permission) to both classify and count the number in mulitpe, low cost,edge devices (mounted on vetriclal rails to raise or lower the device and mesh them with Lorawan,.Wifi, or if no other HF Transmitters for whole water course or strategic coatal (bouys) and bring the lab to a metal boy at the water.
