I am working on a project in which I have phased the genotypes for 13 SNPs and approx 400 individuals using SHAPEIT. However, I need to convert the current output format (either HAPS/SAMPLE or HAP/LEGEND/SAMPLE) to a format that I can determine haplotype frequencies in order to generate a haplotype network using PopART. I was going to try and use PopART to generate a haplotype network but if there is a better or more simple way to go from SHAPEIT output to a haplotype network figure, please advise.
