Do you have any idea how to get rid of these bubbles? The cells are not dying, but they look unhealthy with these stress bubbles on top of the colonies.
It looks like cell debris (chunks of dead cells) to me.
If you have fewer dead cells, you'll have less debris. Some cell death during differentiation is quite normal (the Stem cell population is never homogeneous), but if it is excessive, you might consider doing some quality checks for your stem cell line.
The bubbles are cytoplasmic vacuoles: abnormal fluid accumulation. The two most common causes are hypotonic culture medium and toxins, like endotoxins or oxidized serum lipids.
Sometimes the growth factors added to defined medium are dissolved in solutions that dilute the basal medium too much. Dissolve or dilute concentrated stocks of the additives in your basal medium if at all possible. Make your growth factors stocs as concentrated as possible to start.
