FASTA is best format for repersenting proteins but not suitable to repersent chemically modified peptides like terminal modifications, cyclisation, PTM, non-natural residues. Can you suggest best format.

If you want to find PTm sites you can use UniMod
CyBase for cyclisation anlysis
RESID Database for modified or non-natural residues
PeptideBuilder for terminal modification
