What kind of tools would you recommend to characterize a proteins for a specific trait, i have a pdb file of a GDH protein want to characterized it, which kind of the things to be characterized for a protein using Bioinformatics tools.

i have basic data like 3D structure, hydropathy, Mol weight, Gene ontology and factor prediction so i am not disusing about these, i want to find out some applied and novel insight of protein like mutation detection in sequence, protein interaction something like that?

Specific aim will fetch you right ans. It is very vast to suggest anything on your query. Generalized application i have already told you about. Molecular interaction determination i.e. Docking to Simulations is itself have many turns according to case study. There is a long list of possibilities with a protein data. Be specific in your query.

I advise you to download the Schrodinger's Maestro, you can easily work on pdb files using it. The academic license is free.
