Hello! I am trying to predict in silico the miRNA by knowing the target. Most of published research starts by knowing the miRNA and predicts the target using online tools. Are you familiar with this approach: Starting by knowing the mRNA target and predicting the miRNA? I used DianaTool and TargetScan, but i have difficulties in finding proper filters to restrict the list of miRNA:mRNA interactions. Thank you very much!

I found TargetScan a great tool for predicting miRNAs. If you know the mRNA, look for miRNA predictions in the 3'UTR as you know. Then you have multiple predicted miRNAs. To filter the results, look for 8-mers rather than other bindings; then miRNAs which are targeting the 3'UTR multiple times rather than once, then go for targets closer to the beginning of 3'UTR. You may confirm your findings in miRTarBase. This database contains experimentally validated miRNAs.
