My aim is to study disease resistance on cocoa. I have a population of 6 crosses (each cross is having 800 progeny) involving a particular clone crossed with different clone in each cross.
Are the populations reached in homozygous state? I mean are those F8/F9/F10? How much diverse are the lines are? If they looks alike (i meant genetically same) for the trait you want to do mapping, you will not get anything form GWAS. Because, the principle of GWAS is accounting the genetic variation resulted from hundreds of years hundreds of recombination.
