I have analysed 30 samples with 30 different decamer primers and I have also prepared matrix data of all primers. I am unable to use software to analyse, please guide me how to use the software as?
Powermarker for PIC, popgene for Nei' gene diversity and shannon index, NTSystem for genetic similarity and tree, GenAlex for genetic distance and couple with MEGA for the tree et al. Good luck.
If you provide which software you are using after making matrix then we can say so and so execute like this.
In fact Huiquan provided all details, try why it will not work!!! If you have patience go to my answers link, I answered many questions related to RAPD in the very beginning.

I used Phylip, Ntysys-Pc, Mega, Clustal and PAUP. Never used POPGENE. Go through the instructions they mention each and everything. Once you make data-matrix you have to upload. Just check in the instruction manual they give along with example.
For RAPD binary data only, if prepared for all your primers either excel or on notepad, upload in the software automatically takes its time and display the output. The output is obviously dendrogram and similarity as well as dissimilarity index too. What you need exactly!! Send me your matrix, I try when have time. By the way what is your deadline to submit that. Or get instructions from your supervisor, which ever is convenient.
