We have been observing white salt deposits over the flow cell stage for quite some time. And now that we have concluded that it is no longer salt deposits, its the corroded metal. Is there anybody there who faced similar kind of issues? if yes how did you get rid of it?Please reply. Thanks!!
Usually, the best way to keep the stage clean is to leave a clean dry flow cell on the stage when the machine is in standby mode. If it is not too much, a brief wipe with absolute ethanol using a super soft tissue not to create abrasion would do. It would be advisable to check if there is any leakage from the machine. This may affect your cluster generation process. I would suggest if it persists please contact Illumina tech support. It is also advisable to dry the flow cell before placing it on the stage for a new run.
@ Solomon Maina: Thanks Solomon. we follow this cleaning protocol, but nothing seems worked, it is still there. I guess we should inspect the machine for leakage as you suggested. for some days, when the machine was on shutdown mode, I have taken out the flow cell from the stage and closed the flow cell door. Do you think this could have created some problem?

You mean standby mode or shutdown mode? I think it's better always to have a clean dry flow cell in the stage. It is also advisable to leave the machine on standby mode and wash the machine weekly basis. I suggest you check with Illumina just in case you might have some leakages could be a mechanical issue.
