I would send the protein to MS protein sequencing. You should be able to get partial identification using cross-species homology of some of the peptides. The facility at the Technion can  do this for you.  Call me if you need more info.

This will depend on the degree of homology between your protein and it's closest homologues in the database. At one time I did it, I got 66% coverage for a 500 aa protein. 

Agree with Ulf. What I did is using the N terminal sequence to develope primers and do 3' race. Then I might get the protein C terminal sequence.  de novo sequencing by MS is nice and not expensive.

Dear Yoram, I tried to identify protein by MS de novo sequencing two years ago. The price was about 400$ per sample in China at that time, and the price should be lower now. Some biotechnical companies can provide such service. I am not sure whether your samples could be analyzed in China or not. My colleague did similiar work in Germany, chemical ecology institute, MAX Planck. The people in charge of the proteomics  facility are excellent. Maybe you also can contact them.
