For eg. If some important metabolite is found only in seeds, and if I take the leaves of the seeds grown in pots and initiate callus culture on one hand, and on the other if I germinate the seeds invitro and then use those leaves and produce callus. Will both of these callus have that metabolite??

Yes, it should basically be the same unless you use hormones or mutagenic substances in callus culture that cause changes in genetic structure. I recommend using a normal hormone-free medium.
It depends of what kind of metabolites are you assessing. There're metabolites that are stored in vacuoles of particular organs, thus it isn't probably to find these in callus. Additionally, most metabolites are result of unique ontogenic processes, if calli haven't passed through, the probabilities to find these are really low.
There's only one way to know, do the experiment. Then you will have your own exciting data for publication!
