I am size selecting the graphene produced in the lab. While performing Raman analysis, I am finding that the larger flakes have a greater ID/ID' than the smaller flakes. Could anyone please explain why this is happening? (Please see the attached image fpr the ref of D and D' peak)

Since the ID/ID' ratio is indicative of defect type it seems that the larger samples have a different defect structure, likely including more grain boundaries. The following reference may assist with your understanding: Jiang, J., et al. (2015). Agree with Mr Elliman. Definetely this is a matter of defect structure.
Different defects stress the flakes differently so the Raman peaks would be affected.
