Flowcytometry is done for many rare event cases. You are following a 2001 paper, it is too old. Sharing few links for rare event flowcytometry in human samples (People are doing flowcytometry for MRD, ILCs). Not very much aware about use of flowcytometry in microbiological rare events. There are challenges but it is quite possible.

I do flowcytometry for rare events in human blood. Its quite feasible. There is a lot of literature available for the same. Its little troublesome but doable.
