Hi, everyone ! I am going to do qPCR to determine the expression level of 3 germ layer marker gene, I noticed in some papers Gata4, Gata6 are employed as endoderm markers; T, Tbx5, Flk1 are employed as the mesoderm markers and Fgf5, Sox1, Pax3 as the ectoderm markers. But are there any other markers frequently used? I want to get a bigger pool of them to select from, but I failed to get the ideal paper talking about this issue，does anyone know it? recommendation of other marker gene is also welcomed

I do not thing there is such a paper. The main goal in all the papers you are referring to is to pick genes from the different layer and see that you have expression, thus inferring that the iPCS/ES are (still) pluripotent. You can read 5 papers and have 5 different combinations of tested genes. all of them are fine.

endoderm: SOX17, FOXA2, AFP
mesoderm: T Brachyury, a-SMA, EOMES
