Plasma is the best and preferably used for estimation of metabolites.
Usually reproducibility is better in plasma.

Plasma is typically the more reproducible matrix indeed, but serum is also frequently used, and may be the more sensitive matrix (more and more distinct metabolite changes between groups). Both are acceptable matrices, and there's a tendency to suggest plasma if both types of sample are available.
Please be aware also of the type of plasma used. Typically EDTA or Heparin plasma are used, Citrate plasma may be critical!
Usually serum is used in immunoassays such as cytokine bead arrays or monitoring antibody titre levels. So for your case, plasma is a better choice.
