This web-based free tool is very good for sequence aligments. A bit easy, but for the purpose is very good. I've used it many times. Just add your sequences in FASTA format under each other then click on "Submit" button.

Thanks Ninnet, David and Tamas.

I have been using bioedit but I think I need a better one. I wanted something that functions similar to what bioedit does (I wanted to use control+F function within the software.). Bioedit has clustalW, I wanted to know how other modifications are more helpful. I will try to see what you have mentioned. So helpful.
