Any advice on Rotor Gene Q real time PCR endpoint analysis method positive/negative result validity accuracy?

We are using Endpoint analysis method real time pcr data analysis in rotorgene Q machine. This is because we have confusing results with the quantitative ct value results. This method of analysis (available in the software) give positive and negative results. But I have not found any publication using this method. Is this method valid. Can we depend upon this method of analysis?
