as far as I know there is no standardized buffer system that models the conditions of the mitochondrial matrix. It is also quite difficult because the conditions within that subcompartment can fluctuate quite a lot.

Thanks Christian. I've been reviewing some more papers and a lot of people use 20 mM HEPES pH 7, and 100 µM to 1mM H2O2, although that seems a bit too acidic to me. 

There is an intrinsic difficulty for that, since the matrix composition seems to vary with the energy demand from teh whole cell.

But, since we wanted to set clear experiments (as sson as teh conditions are weel described), I would like to say that

20 mM HEPES-NaOH atpH 7.2 seems to be the optimal conditions (add Na-pyruvate 1 mM to the solution). But for the hydroperoxide the suggested concentrations of (100 microM to 1 mM) seems to be very high.... I will trust more something between 5 to 50 microM)
