I originally learned to use methanol for this purpose, but then then I learned more from someone who uses isopropyl alcohol or 70% ethanol. Looking around, I found people use a few different alcohols and alcohol-water mixtures for making a smooth interface between gels. But, I don't see anyone writing about using methanol. As they say, there are many ways to skin a cat, but I'm always curious to find which way works best.

You have to consider that making a sds gel is very like cooking:-)
There are many details that you have to do. As Rachel said you must choose a liquid that dont damage your gel so the best and chipest choice is distilled water.
Given enough time for polymirase reaction, have a good surface of workstation and many other details.

sir, we are using Butanol as a seperant and it gives good result..Seperation is also easy.
