I am about to start a study of the microbiome in chicken (caecal content) and would like to get an opinion on the available metatranscriptomics rRNA depletion kits. I know that there are several that seem to work well for mammals but I do not know if they perform as well in other animal models.

I have had not so good experience with RiboMinus for prokaryotic rRNA depletion. In our group, we evaluated several kits and found out that RiboPool is best among tested kits in our lab/for our samples.
Thank you for your answer. Could you please tell me what species you are working on and the names of the other kits you tested? We were thinking of testing the Qiaseq Fastselect and ribo Zero Plus kits from illumina but I will also check the one you suggest.
- As you mentioned in question "microbiome" and i also pointed out "prokaryotic", the depletion we were talking about, I guess, is independent of species.
