Does it make sense to analyse the mRNA expression of a downstream target gene of an overexpressed transcription factor 4 hours after transfection of a TF cDNA (the cells do not express this TF endogenously)?
And the same question about protein level of downstream target gene?
These are definitely very variable for each gene characteristics but maybe someone has already experience on an approximate time points for such type of analysis. Thank you.
It seems that you have already answered your own question; it all depends on the proteins and targets in question. If their temporal relationship is unknown at this point, you can only design the experiment empirically, as suggested above. However, some mRNA molecules have have a very short half-life, as little as 5-10min so you may not want to overlook time points in that range.
